Is there any way I can go back and mark a sale as an affiliate sale? I happen to know for certain at least one sale was from one my affiliates, but they didn't receive credit for it.

The affiliate sale will not be tracked only in the case when an affiliate is using a "hop link" to link to you, and the buyer either has cookies disabled or clears the browser cookies before purchasing anything from your site.
There is no way to manually mark a sale as referred by an affiliate. However, you can manually alter the payment amount when you pay the affiliate.
