I was thinking to use your affiliate program. My question is, is there a way to simply have a blanket program where there is a set percentage on anything bought in my store? I sell websites and am always changing products.

We do not have a blanket affiliate program feature. Each time you add a product in E-junkie admin, you will have to setup an affiliate program for it and enable the "hop link" option.
To make it easy for you affiliates, you can create a dummy product (say "all websites - recommended") with the hop link option enabled and as long as they are linking to that, and you are not deleting that product, they will get a percentage of all the products sold which have the hop link option enabled.
