VAT for EU customers only

I'm in the UK and am looking at e-junkie as a solution for selling my ebooks and am wondering if it's possible to set-up my account to charge VAT to EU customers but have it so US and the rest of the world don't get charged VAT?

Yes, that's how we have VAT configured. You can simply enable it from Admin > Tax settings and then also enable it for all the products on which you want to charge VAT.
