I've set up to use PayPal standard and e-Junkie, physical products only. Orders and payments are coming through on my PayPal account, so that appears to be working fine. I am able to mark them as shipped in PayPal. However, when I try to use the Transactions Log function in e-Junkie, it says there are no transactions. Is there something else I need to do for this function to work?

It sounds like PayPal is not forwarding the order data to our server after checkout is complete. You will want to start by going through this troubleshooting page:
