Hi, so my page requires the users to register and then points them to the sales page.
When someone registers they get an email, they ckick it and get their account active and go to the download page.
My question is, do the tracking provided to the affiliates just pointing to my homepage works? or do i need to send special variables or url's on the email ?

If you want to use our affiliate system that should be fine, even if someone has to register at your site just to reach the sales page.
Our affiliate tracking works by placing a cookie in the referred buyer's browser so even if they have to wait to register that cookie will still be there to track any purchases they make through the E-junkie buttons on your site.
