The only issue for us is the branding on the download page. Is it possible to customize the page with our own logo and link?

Sure, you can do that by simply uploading the logo from Admin> Profile. Also, you can add any CSS/HTML you want to add to the thank you page. You can enter it per products or you can enter common code from Admin> Preferences.
