I have three items that are being sold on a website. The first two are single items and third is a combination of the two items at a discount. I've got the discount all set up - I just need to know how to configure the shipping so that the combo package is seen as TWO items instead of one to calculate shipping. Any ideas? Thanks!

In a strict sense that can't be done. If your shipping rules work off of quantity a package/bundle product counts as "one" item regardless of how many separate items are inside the package.
In that case we would recommend basing your shipping off of weight or total cost instead of quantity, since you can still set the packaged product to have a higher weight or a greater price than smaller individual items and thus apply more shipping costs to an order.
